I can't pick a favourite from the whole show, but I can pick one from each season. It was hard to narrow down, but - for now - this is what I think:

Season 1: Pizza Delivery (9/10)
Season 2: Band Geeks (10/10)
Season 3: The Camping Episode (10/10)
Season 4: Have You Seen This Snail? (9/10)
Season 5: Roller Cowards (8/10)
Season 6: Overbooked (7.5/10)
Season 7: The Wreck of the Mauna Loa (7/10)
Season 8: A Friendly Game (7/10)
Season 9: Goodbye, Krabby Patty? (8.5/10)

The reason why it's my favourite is because of the following:
  1. The amount of SquidBob is uncanny (I don't ship them but am aware of the shipping)
  2. For some reason, the painting with Baby Squidward and SpongeBob (I find it blursed)
  3. The "Squidward's Tiki Land" song returns
  4. Some scenes have meme potential, like "A wall!"
