Either or is fine, I think they both work. His pajamas are cute where as just his underwear is probably more comfortable for hotter nights.

Pyjamas, it was cool when he slept with his shoes on, but something about that seemed uncomfortable

I think the pajamas are cuter and more appealing to see him in. I thought underwear was really funny as a kid, not so much now, but it still might be funny to other kids so, I think both work.
