Did SpongeBob subconsciously know that his bodyguard was the Strangler?

Sure, all the idiotic things he did could be seen as just jokes, but do you really think they are? SpongeBob's subconscious could have tricked him into taking so long shopping, jumping on his eyes with spiky cleats, throwing 2 parties (one of which he obviously wrote the invitations for after his first encounter with the Strangler), and ultimately chasing him to jail.

It's possible, but SpongeBob's pretty naïve. I don't know if he'd be able to think that far ahead. It's definitely an interesting theory though...maybe he had his suspicions.
 
Here's the thing about Spongebob. Even though he's wimpy and naive, he's also fairly clever. One of my theories about him is that sometimes, when his life is in danger, he will act intentionally annoying so the predator will leave him alone. It's a defense mechanism of his.

And we've seen it with "Welcome to the Chum Bucket" and "Born Again Krabs."

Spongebob knows that he's weak and wouldn't stand a chance against a supernatural force or a huge brute or an evil mastermind, so he uses what he has.

I think SpongeBob probably did know his "bodyguard" was the strangler all along. One reason being the quote SBRoxMan mentioned. Not to mention that he really took his time with his errands and used the "spare key under the mat" gig on him, which happened to SpongeBob himself a few episodes earlier. It's almost as if he wanted to try the same trick on someone else and see how they like it. That kind of makes it more hilarious for some reason. :P
