In a few episodes from Season 8, SpongeBob and Patrick can somehow breathe in Sandy's treedome for extended periods of time without their water helmets.

Also in "Jailbreak!," my main issue with the episode is that SpongeBob could have hid all of the police officers somewhere at the entrance of the Krusty Krab instead of in the safe. That ways, Plankton and his gang wouldn't be able to get to the safe in the first place and destroy the Krusty Krab.
