Watching the episode again, it's very likely that the magic conch represents religion, SpongeBob and Patrick are her followers and Squidward is the atheist.

Oh man, I remember having this conversation with my brother way back in the day. XD I think it's more of a subtle metaphor about how gratitude and patience will be rewarded while arrogance and pursuit of only self-gratification will be punished, even if you could also tie that into faith.

I don’t think the writers ever intended us to think that hard about it, but “All hail the Magic Conch” is a pretty suspicious mantra in this context.

Considering they refer to followers of the magic conch as “brothers”, I would be surprised if it wasn’t a metaphor.

I've seen it as a Lord of the Flies homage. Which had its own religious overtones, but I wouldn't really point to this episode as a specific metaphor.
