Probably to keep it more on model

I have a feeling if Legends of Bikini Bottom were in season 3, the actual episodes would have normal animation, but all the shorts would be markerbob. Same With Clash of Triton, if it were in season 3, the actual episode would be normal, but the shorts would be markerbob

The markerbob episodes try to emulate what's on the model sheet as much as possible. Which is why Spongebob has thick red lines on his cheek and lips.

If you're wondering how they were able to make shadows in season 1, they would paint the shadow black, and then they would double expose the shadow so it would appear transparent. As for glowing objects, they probably smeared the paint, or they put a flashlight behind the glowing object.

I have a weird curiosity that has to do with season 3, what the last episode to be fully produced before 9/11? Season 3 wrapped up production in Summer 2002. So do the math in your head.
