It's really hard to choose an episode but I'd say most of season 4 and 9.2 episodes have best animation. SB-129 has really great animation and background design as well.

"Help Wanted." Despite the somewhat wonky character designs and washed-out color palette, Help Wanted has the most fluid animation of any episode.

I'm actually gonna go with The Secret Box. Seriously, rewatch the episode, the animation is unusually fluid in comparison to the rest of season 2

"It's a SpongeBob Christmas!" definitely deserves acknowledgement for the novelty factor and the time and effort that goes into stop-motion animation. They did win an Annie award for outstanding achievement in character animation.
But among normally animated episodes, "Fear of a Krabby Patty" is always high on my list.
