There are a lot of factors that determine how sad a given scene is- the drawings, the voice acting, the lighting, the music, the context, etc.
One thing we can agree on is that the show "Spongebob Squarepants" is filled with crying. It's a very hammy show filled with very emotional characters. Some crying scenes are known for being really funny, or really annoying.
But which one is the saddest? Which one, do you find, hits you hardest?
I decided to cheat and list two of them.
1) Spongebob's Breakdown In "Pizza Delivery"
Near the end of the episode, Spongebob is very harshly yelled at by a customer, and he breaks down in tears. It's so sad that even SQUIDWARD feels really bad for the little guy.

Why It Works: Although the scene is pretty hammy, it's a surprisingly frank and honest portrayal of the worst aspect of working in customer service. Customers like this exist in real life. I've been working in customer service for a few years, and I have seen this happen. It has happened to me. I once broke down sobbing and ran into the bathroom because a customer yelled at me like this. Squidward's more subtle reactions during the scene also REALLY sell it- Squidward is not normally a very gentle, comforting person, and seeing him TRY to be is pretty sad, too.
2) Squidward Cries For Spongebob In "Dying for Pie"
Near the end of "Dying for Pie," the bomb goes off, and Squidward starts bawling and sobbing with remorse, the says, "Well.... at least I was able to make his last few hours meaningful." This scene is only a few seconds but it's gut-wrenching.

Why It Works: I think the subtle acting really sells this scene. Squidward goes through a whole range of expression in just a couple seconds. The way he quickly glances up at the sky sells it, too. His voice acting is great too- he sounds completely broken. Anyone who's experienced the death of a close friend may be hit really hard by this little scene.
